It says that we must include the files that are provided, can I assume
that if we no longer use them (for example we decided to make some of
the functions part of on of our classes and no longer need one of the .h
or .cpp files), do we need them still?

I am assuming no because you use our make file, but better safe than
sorry, sometimes you never know.

Your assumption is correct. If you aren't using files that we provided,
then you needn't submit them as part of your solution.

You do need to submit every file that you are using
- including any file that we provided
- especially including a Makefile!
